The cherry blossom season is in spring, around the end of March and the beginning of April. The weather will be on the cooler side, especially when we cruise further north, so warmer clothing will be needed but this isn’t the rainy season, so it should be brisk but very nice.
Pre-cruise extension in Kyoto

I did this Wonders of Japan cruise with a group of eighteen in May 2016 and it’s a wonderful insight into Japan.
